All of the available options will be activated in Etomite 0.6.1 Final unless their deactivation would create problems... To resolve this problem in your existing code you can simply edit your manager/actions/dynamic/mutate_roles.dynamic.action.php file and change value="1" to value="0" for each of the <input...> statements in the form section... You would then need to edit and save each existing role for this change to take effect, however...
